No website, including the one listed in the previous answer, always has the lowest fares in every situation. For example, Southwest Airlines does not sell tickets through any website other than their own. Neither does Skybus or some of the discount foreign carriers such as Ryanair. Sometimes the airlines run specials that are available only on their own websites.
Expedia, Orbitz, and Travelocity occasionally have web specials on certain routes. Priceline and Hotline allow you to bid on airline tickets, so you can receive a lower price than through normal channels. However, you have to bid blind. You won't know which airline, which time, or whether you have to change planes. The tickets are nonrefundable, so you're stuck if you're unhappy with the schedule.
You may be better off using an fare search engine such as kayak.com. Kayak does not sell tickets. However, it searches many different websites, including Southwest, and compiles the results into one display. It's faster and easier than searching many websites individually.
